In Epping, one family came home to their floors covered in water, completely damaging all presents under the tree.
"We have a lot of damaged presents, we've got floors are all dirty, this is not ideal just before Christmas," Gabriel told 9News.
Since midday, the state emergency service had received 71 requests for assistance across the state, including 17 for flooding.
One of those was Jayden Spencer, who found himself stuck after water started rising within minutes.
"We had to get out of the car and onto the roof, it was just full on a lot of water everywhere," Spencer told 9News.
"The water was up to the doors, we had to open windows and sit on the roof for a bit."
The wild weather also caused chaos at Melbourne Airport, with multiple flights delayed due to lightning strikes.
Parts of the airport were flooded after the roof of Terminal 1 leaked due to the heavy rainfall.
Much of Victoria was under a thunderstorm warning this afternoon, including Maryborough, Ballarat, Melbourne, Traralgon, Sale and Moe.
The Bureau of Meteorology said the storms were likely to produce heavy rainfall that may lead to flash flooding, damaging winds and large hailstones.
A Melbourne Airport spokesperson said the storm had resulted in a number of "significant water leaks" across multiple terminals.
"We are currently cleaning up the impacted areas," the spokesperson said.
"The safety of passengers and staff is our top priority. Now that the storm has passed, ground staff have resumed operations and are working to safely get passengers to their destinations."
The spokesperson said all aerodrome operations, which include staff working on the airside, were temporarily suspended due to the risk of lightning strikes.
"This has resulted in delays to a number of inbound and outbound flights," the spokesperson said.
"We apologise to passengers for the inconvenience."
